Here's a ballsy idea: Keep the characters' histories intact, but actually have them deal with the consequences of suddenly living on an alternate earth, instead of this half-assed "they've always been part of Earth-1" deal, which makes absolutely no sense. That would make for more original stories at the very least. I agree with the commentary you linked to that real life politics should have little bearing on the film's tone. Note that the latest Indiana Jones film was a blockbuster despite criticism by some Russian bigwigs that it was anti-communist. (Not touching that one.)
